What are the best boots to go with my atomic n shift bindings? My current set up I am getting are black crows with those bindings.

Boots that fit you and have tech inserts. Shift bindings fit alpine boot norms and most touring boot norms as long as they have an alpine style toe and heal.

I run crows with shifts and I'm wearing Hoji Free's. Stellar combo (so long as they fit you well)

Shifts are somewhat annoying to adjust to different boots, so if you plan on using in bounds ideally you have some sort of crossover boot as opposed to a dedicated touring boot + a dedicated alpine boot unless you don't need to change forward pressure at all to switch between. I (personally) mostly tour on my shifts and thus use a tecnica zero g tour pro because it fits my foot, can drive a real ski / binding, but is also super light. If I was using the ski in bounds on this set up all the time though and hammering bumps and stuff I would get a "real" boot like a cochise and hope my touring buddies were also on heavy set ups.
Go to a real bootfitter, tell them what you plan on using the set up for, and go from there.
