I would argue that what Lincoln was facing was far more dangerous to the country that what Bush was facing. You could argue that at the time he thought he was preventing a nuclear holocaust from Saddam, but it turns out that was a hyped threat. It also turned out a lot of things about Al Qaeda were overhyped in the post 9/11 hysteria. Lincoln on the other hand, did actually have half of the country break off and form their own country, who were then spying on the government as an act of war. I wasn't alive in 1860, so I don't know if it was the right thing to do for Lincoln, but what I think we can say is that if Lincoln wasn't justified in suspending habeas corpus back then, then Bush/Obama sure as hell aren't justified in doing it now.
