It all depends what abilities we grant both the ninja and jedi. The only realm where both exist is fiction, so this is the best place to put ninjas and jedis to the test. You could really pick and choose whoever you wanted to.

If Scorpion from the Mortal Kombat series was put against Kyle Katarn from the Jedi Knight series, Scorpion would Hellfire Katarn to a galaxy far, far away. That being said, Katarn can pull off some nasty shit, like force lightning or force drain. He also has a light sabre which doubles up as a projectile weapon, so potentially he could own Scorpion. But we'll never know...

Well, considering ninjas are really just Jedi in training, a Jedi would pwn the ninja. End of story.
